Check your gear shift bushes and gear box mounts, that seams to be the main cause of these problems, But on my ute the lever hits the dash and the 4wd lever sits up a bit
Long live the 1990 Subaru Brumby 2" lifted and soon to be mig locked

I had same trouble when I first lifted my wagon by 2", and it seems to be by moving the gearbox from the body, the alignment of the shifter linkages was altered to a point where it ran into the shell of the vehicle/to the dash/other places. (It used to suck changing to fifth and having your music stop whilst your favorite CD is spat out of the head unit because you accidentally pressed eject..)
What Gearbox/Shifter set up have you installed. EA81 or 82?
Make certain that the securing pin is not loose on the shifter throw, or it is not worn, as it can cause the shaft to not be moved far enough. This can cause reverse and sometimes other gears to 'pop' out under load.
Not an expert, but maybe something to check.
Cheers.
