Ok I will look into that. Ive given up for today, as I was doing all this in the open. things got a bit melty in the vortex.
So Ive read up on auto mode, the neutral switch, the park switch and the economy switch as it is call in Australia (california mode in the USA) are the main problems.
the neutral switch I can wire into the existing vortex harness. the park switch must have 13 - 14 volts to be active as with 0 volts it is considered in park. the economy/california mode switch needs 12 volts as well to be considered off. If this can be done I may stand a chance of having the scan tool read the ECU as a manual. (may)

Im posting this link so people have a reference for pin outs. I found this yesterday while I was searching for a way to change the ECU from auto to manual.
http://www.surrealmirage.com/vrg3/ecupins/
funnily enough it is by the same guy who made the B10 scan tool.
if you compare it with the 1992 liberty AU FSM the plug numbers are different but all of the pin outs correspond with each other.
the section of the FSM that deals with the ECU isSection 2.7a - Fuel Injection System (MPFI Non Turbo) around page 39 onwards (depends on how your FSM was scanned)
hope this helps someone
it gave me a headache but now I know (hopefully) what needs to be fixed.
Tambox could you point me to the section of the FSM that deals with the voltage of TEST and READ connectors thanks
(is it in 2.7?)

Pin description chart gives the voltages, yep 2.7 something.
