I know a bloke who has just bout a 99-ish Impreza and he says on most cars there is a fuse somewhere that can disable the odometer when need be, is this true, and if so, what is it?

I doubt it. The only thing you could do is unplug the vehicle speed sensor.

This is what I said, but doesn't that have some input into the ECU for certain things you might need? Are all Subaru still cable speed sensors into the dash or are some digital / electronic now?

You could easily cut or dissconnect the wire to the odometer without removing the feed to the gearbox ecu. But I think that the speedo would not work as they work off the same sensor.

Also heard something about with the 99/00 models, that if you disconnect the instrument cluster the charging system wont charge and will leave you with a flat battery.

It wont work, you'll have stalling problems, engine will run rich. Why would you want to disable odo?

No you wont.

You could definately cut the speedo wire to the cluster but leave it connected to the ECU and TCU (if auto)

the speedo and odometer would both stop working though. Won't affect anything else
