i'm not sure which year models you are referring to by "phase 2" but I have done a lot of miles in gen1 and gen2 libs. gen1 ej22 has far better low down torque. gen2 ej22 revs more freely and is much better on fuel. more compression equating to better torque low down is an assumption. go drive a cou...

I don't understand how that could be the problem either. everything you have described has sounded like driveline slop. Bent shafts will give a vibration regardless of throttle.
